Organising files?

OK so I've been downloading a bunch of roms to test out the emulators, thing is my "download" folder is becoming a pain to navigate. Is there any way to organise these files? ie create new folders, copy / move files into them etc. Can't see a way to do it and searches come up with zilch.

Install Airdroid, connect onto your Ouya and create folders.

Not sure I can do that, I don't use Windows nor do I own any other Android devices, Airdroid seems like it's for one or the other.
