Just tried a GameShark Pad Pro (wired classic Xbox controller) and it worked pretty well. I cut the end off the breakaway cable and put a standard USB connector on it a while ago.
I successfully tested it with a few emulators (NES, SNES, N64), TowerFall & Super Crate Box. I noticed I had to use the left analogue stick as the d-pad didn't work. However, the d-pad does work in the Ouya menu, so I imagine you could get it to work in any app that allows for control remapping.
Also, there's nothing on the Pad Pro analogous to the Ouya button so not sure if there's a way to exit back to the Ouya menu if the app doesn't have an "exit" button of its own.

Just wanted to add this.
I have usb dongles from this site:

I've used both his NES and SNES adapters, and they work perfectly.
I'll add, however, that I've only had one plugged in at a time, and specifically the controller-through-dongle setup.
I'd like to see what happens if multiples (dongle or hard-wired controller) are plugged in, or if dongle AND hard-wired are in at the same time.
They're probably seen as the same thing, but I'm only speculating.

Not Working: Logitech GT Racing Wheel (USB)

I tried this without success:

It was blinking but it worked. I had the Ouya controller off. The console thinks it's an Ouya controller and if the controller is paired it won't work. However the Ouya controller won't pair once the power a is paired. I'm guessing the ouya controller has to be re-paired as controller 2.
