first of all i'd say all jump & runs would be cool, like bio menace, duke nukem, halloween harry, jazz jackrabbit, xargon etc...pp..
Don't care about adventures as they will surely run with ScummVM. Mad TV would be great

There are already very good emulators for Quake 1, 2, 3 and Open Arena with full Open GL support and controller mappingThere is also a Duke 3D.
The Quake 2 app even plays the two official add on games.
Unreal Tournament GOTY Edition would rock!
Added: Nevermind. Unreal is a Windows game. I missed the DOS part of the emulator. I think the only DOS Quake is the first one. Again there are already great emulators for those in Play Market. Q3 though has to be searched and downloaded outside is the market.
Oh yeah, there is also a Return to Castle Wokfenstein emulator that also works great and is in the market. Just those games noted above though will take 2gb of storage.

My wife is begging me to get an old DOS game running on the OUYA. It is called "Avoid the Noid," and was an "adver-game" for Domino's Pizza. More info is available here.
