There are a few differences between some of the controllers, namely the D-PAD on the OUYA being buttons (as one would expect!), yet on other devices it's another pair of axis (like a thumbstick). But outside of that, there's not much more that would prevent support for the controller.
Now, as for Limbo coming to the OUYA, that would be amazing, but, according to it's Google Play page (from the link in your post), it requires Android 4.3 or above and, afaik, the OUYA is 4.1. So whatever specifics they're using in the newer SDKs would need to be resolved or working on an older Android version.
I'm not sure if it would even install, if it's a manifest restriction to 4.3 - then the older Android versions would likely fail the APK installation.
