NXEngine via RetroArch (Cave Story) Unresponsive d-pad

I am new to RetroArch (and its past) and finally decided to set it up so I could enjoy Cave Story on a large screen. I used the unofficial build, which was side loaded. I got Cave Story working and started to play it. The issue I am having is an unresponsive d-pad. At times I will press Right or Left and nothing happens. It is like there is an invisible wall there. If I press the direction again it usually works, or if I press jump and then the direction. However, this is not good enough. The platforming mechanics of this game can get intense at times and having an unresponsive d-pad isn't going to cut it.

I am extremely unfamiliar with RetroArch and as of yet can not understand how to make any adjustments. Is it not possible to fine tune the d-pad or instead to remap the controls the the analog nub? I experienced the exact same unresponsive d-pad issues with all 3T Games. I read that using the d-pad wasn't suggested, but the analog nub was. This makes me wonder if the problem is with the OUYA d-pad and not the programs themselves?

    Please help.
