From what I read in the OP the only difference is hardware acceleration and the 3d specific stuff, so what difference would it make?

What are the rest of the changes is 13 that would make me want to go back to sideloading it instead of using the current OUYA build.

Encoding? You mean decoding, there's a big difference between those two.
