Well here's what I have so far.

Internal. I doubt it was a very great idea, but to make it fit I took the fan off of the heat sink and placed it pointing through the bottom ventilation slits. Hopefully the extra space makes up for it.

I know what you're thinking, you wish your Ouya was this classy. It's pretty rough, I know.

To do: (Learn)
Extend Power Button to PSone 'Reset' button
Extend LED to 'Reset' button LED
Connect this (http://www.amazon.com/Plugable-USB-2-0-Port-Hub/dp/B005HKIDF2?SubscriptionId=AKIAJ27KPV45VTL2XA5Q&tag=plugabltechno-20&linkCode=xm2&camp=2025&creative=165953&creativeASIN=B005HKIDF2) usb hub to motherboard
Insert 256GB flash drive
Upgrade fan

Obstacles:
I'm not sure how to mount the new power button below the PSone button. The same goes for the motherboard. I have it strapped down using wire through the vent slits... Other than that I think I have the other stuff down. If I complete this I will probably transfer it all to a better modified PSone case with smoother outputs.
